Is the last sentence that begins with "however" an indicator word for conclusion: an intermediary conclusion for the support of the main conclusion and why biodiversity does not require the survival of every currently existing species?

I don't think we can call the last clause an intermediate conclusion, because the argument hasn't offered any evidence in support of it (think of it this way: Why should we believe that many niches can be filled by more than one species? Just because the author said it; she didn't give us any reason.)
That last clause is operating as a sort of preemptory rebuke to a possible objection: Yes, many niches must be filled, and some dumb people might think that each of those niches must be filled with different species, but they'd be wrong; many niches can be filled with multiple species.
Make sense?
