Why is it not (B)? The argument also says that people with no damage develop schizophrenia which means that chromosome damage is not the sole possible cause.

You've answered your own question—the argument doesn't assume (B). It contradicts (B)!

I was torn between choices A. and E., and chose E. because I thought that correlation not implying causation meant that the argument's refutation of causal connection was misguided. Am I misunderstanding something about the two concepts?

Well, this passage starts from a correlation, then concludes that there is NOT causation. (E) says it's done the opposite; that it started from a correlation then concluded YES causation.
So one way to say that (E) is wrong is that it's the opposite of this argument (and this feature is similar to my warning about being attracted to Strengthen answers on Weaken questions and vice versa).
